You might try the next time to connect the microphone to the upper XLR line input. There are four switches on the camera above. One of them says LINE/Mic: choose Mic, the other switch says: CH1, CH1+CH2: choose the CH1+CH2 (Your mono signal will then be recorded on both channels (CH1 and CH2).
The Audio you have to switch to XLR via the menu and use the AUTO setting on the left side of the camera. That way you can be sure there is no audio input which is too loud.
In very loud situations you also can switch on the ATTenuators on CH1 and CH2 which are also on the right side above the XLR input.
In this setting the audio should be fine. Beware there is a slight delay when you listen to the audio when you have your headphone connected to the camera. It won't be that way on tape!
About the settings:
I would use the following settings in FCP:
Sequence: Apple Intermediate codec 1080i60
Capture: Apple Intermediate codec
Device: Sony HDV 1080i60 FireWire or Standard Sony FireWire
If the problem with this recording stays the same. You have to shift the audio for this tape manualy. That's not a bit issue if you know how to do that: lock the video track, select the audio track and type: + or - and a number: for instance 100 that will pull your audio forward or backwards, depending on the + or -. Just watch the video and don't panic...try to get them back together.
If the audio is put back on the right track you can continue editing.
